S-rank missions represent the highest level of shinobi assignments in Naruto, but the series makes their exact classifications surprisingly difficult to pin down. Some missions are explicitly called S-rank, while others are never given a visible rank despite involving enormous military or political stakes. This list focuses on three of the strongest S-rank candidates: the Uchiha Clan Downfall, the Super Secret S-Rank Mission, and the Kannabi Bridge Destruction Mission.

The latter two are directly tied to S-rank terminology or mission-level material, while the Uchiha massacre is an inference based on Itachi’s mission record and the nature of his assignment. That distinction matters, but all three represent missions where failure could have had devastating consequences.

3 Kannabi Bridge Destruction – The Mission That Changed the War

Kannabi Bridge Destruction Mission was a crucial operation during the Third Shinobi World War. Minato Namikaze’s team was sent to attack the Iwagakure supply line by destroying the Kannabi Bridge, which was strategically important to the enemy’s advance. Kakashi, Obito, and Rin were involved in the operation, with Kakashi having recently become a Jonin. Minato initially had another assignment, leaving Kakashi in command of his teammates. The mission quickly became much more personal when Rin was captured by enemy shinobi.

Kakashi Hatake insisted that the mission take priority, while Obito refused to abandon Rin. The disagreement ultimately led Obito to rescue Rin and save Kakashi after his eye was injured. Obito was then crushed by falling rocks and, believing he was dying, gave Kakashi his Sharingan. After that, they subsequently completed the larger objective by destroying the bridge and cutting off the enemy supply route. The official Naruto site describes the mission as an attack on Iwagakure’s supply line and confirms that the team succeeded while losing Obito.

The exact rank of the mission is not explicitly stated in the manga, so calling it definitively S-rank would be an overstatement. Its major wartime importance and brutal consequences make it the strongest S-rank candidate at third.

2 The Super Secret S-Rank Mission – Protecting Two Jinchuriki

The Super Secret S-Rank Mission is one of the rare assignments in Naruto that is explicitly identified as S-rank. With the Fourth Shinobi World War approaching, the Allied Shinobi Forces needed to keep Naruto and Killer B hidden because the Akatsuki could potentially discover their location. Aoba therefore assigns Naruto an S-rank mission designed to keep the two Jinchuriki concealed from the enemy. The catch is hilarious: Naruto is deliberately given a completely different objective so that he does not realize what is actually happening.

He believes he has been sent to study the animals living on the island, while the Leaf and Cloud shinobi quietly work to protect him and Killer B. The situation stops being funny once Kabuto and a reanimated Deidara arrive and attempt to capture the Jinchuriki. The mission’s true importance becomes obvious because Naruto and B are effectively the enemy’s most valuable targets. Their capture would give the Akatsuki access to the remaining Tailed Beast powers needed for its larger plan.

1 The Uchiha Clan Massacre – The Secret Massacre That Changed Konoha

The Uchiha Clan Massacre is easily one of the darkest assignments ever carried out by a Leaf shinobi. After discovering that the Uchiha clan was preparing a coup against Konoha, Itachi found himself trapped between his loyalty to the village and his love for his family. Danzo offered him an impossible choice: allow the coup to happen and risk a civil war, or eliminate the clan and spare his younger brother, Sasuke. Itachi ultimately chose the latter, working with Obito to massacre almost the entire clan. Sasuke was deliberately left alive, while Itachi became a missing-nin and took responsibility for the tragedy.

The operation was not simply an assassination mission. It involved secretly eliminating an entire clan inside Konoha, concealing the truth from the wider village, and preventing the incident from triggering an even larger conflict. Itachi’s mission record lists one S-rank mission, although canon never explicitly identifies the Uchiha Downfall as that mission. The massacre is nevertheless the strongest candidate because of its extreme secrecy and village-level consequences. The sheer scale, secrecy, and possibility of civil war make it the most dangerous mission here.
